Configure Run Settings

1. From the Main Menu, select System Settings.
2. Select the Run Settings tab.
3. Enter the default locations for the following folders.
Output Folder— This folder defines the default location for storing analysis output files. Change the default output folder to a network location for sharing and long-term storage. For more information, refer to Run Folders.
Sample Sheet Folder—This folder defines the default storage location for sample sheets. Sample sheets are generated before library preparation and contain parameters for the run.
4. Select Post Run Wash or Maintenance Wash.

An instrument wash is required after each run. The software requires that a wash is performed before setting up a subsequent run. The Post-Run Wash Option specifies the type of wash that is performed by default. A post-run wash takes approximately 30 minutes. A maintenance wash takes approximately 90 minutes.

5. [Optional] Select Start run after pre-run check. Do not prompt for confirmation. to start the run automatically after pre-run checks successfully complete.
6. Select the BaseSpace tab.
7. [Optional] Select Turn on Illumina Proactive Support to enable the Illumina Proactive monitoring service.

The name of the setting in the software interface may differ, depending on the version of MCS in use. With this setting enabled, instrument performance data are sent to Illumina. This data helps Illumina to more easily detect and troubleshoot potential failures, enabling proactive maintenance and maximizing instrument up-time. For more information on the benefits of this service, refer to Illumina Proactive Technical Note (document # 1000000052503).

This service:

Does not send sequencing data.
Requires that the instrument be connected to a network with internet access.
Is turned on by default. To opt out of this service, disable the Turn on Illumina Proactive Support setting.
8. Select the region the instrument should connect to.

This setting is used to ensure proper data storage is sent to Illumina Proactive Support and BaseSpace Sequence Hub run monitoring.

9. [Optional] Select Private Domain and enter your private domain of your Enterprise BaseSpace Sequence Hub account.
