Overview tab

The Overview tab provides information on the following metrics. The information is also represented in graph format.

Using the icons in the upper-right corner, you can refresh metric results or save a picture of the current metric data.

Metric

Description

Actual Yield

The number of non-N bases sequenced per lane. The metric is updated as the run progresses.

Average %Q ≥ 30

The average percentage of bases with a quality score of 30 or higher, respectively. This graph is generated after cycle 25, and the values represent the current cycle. Hover over any point on the line to view the exact cycle number and equivalent Q ≥ 30 percentage.

Intensity

The average of the channel intensity measured for each cycle averaged over filtered clusters. For the NextSeq 1000/2000 and NovaSeq X Series Systems, the green channel is used. For the MiniSeq, NextSeq 500, and NovaSeq 6000 Systems, the red channel is used. For the iSeq 100 System, the first channel is used.

% Clusters Passing Filter

The average percentage of clusters passing filter over all tiles.

Base Composition

The percentage of called (non-N) clusters for which the selected base has been called at each cycle.

% Occupied

The percentage of clusters on a tile that are occupied by DNA sequence.

% Aligned to PhiX

The percentage of the passing filter clusters that aligned to the PhiX genome, which is determined for each level or read independently.

% PhiX Error Rate

The calculated error rate of the reads that aligned to PhiX. Hover over any point on the line to view the exact cycle number and equivalent PhiX error rate percentage.
