Software Updates
Updating the software makes sure that your system has the latest features and fixes. Software updates are bundled into a system suite, which includes the following software:
| • | NextSeq 1000/2000 Control Software |
| • | NextSeq 1000/2000 recipes |
| • | Universal Copy Service |
| • | Real-Time Analysis |

DRAGEN modules are not included in the system suite. Install them separately as needed. When updating the DRAGEN version, however, the BCL Convert module must be installed first, and uninstalled last because it contains core DRAGEN software. Access the DRAGEN module software from the support pages.
The system is configured to download software updates automatically or manually:
| • | Automatic updates—Updates are automatically downloaded from BaseSpace Sequence Hub for you to install. This option requires an internet connection, but not a BaseSpace Sequence Hub account. |
| • | Manual updates—Updates are manually downloaded from the web, saved locally or to a portable drive, and installed from the saved location. This option does not require an internet connection for the instrument. |
Install an Automatic Software Update
| 1. | Make sure that there are no sequencing runs or on-instrument secondary analysis in progress. |
| 2. | Log into ilmnadmin. |
| 3. | Select Software Update from the control software menu. Refer to relevant customer release notes on the Illumina Support Site. |
Systems configured for automatic updates display an alert when a software update is available.
| 4. | To check for an update, select Check Online for Software Update. |
| 5. | Select Update Now to download the new version of software. |
When the download is complete, the control software is closed and the installation wizard displays.
| 6. | Follow the installation wizard prompts until an installation confirmation message displays. |
| 7. | Close the confirmation message. |
The control software automatically restarts.
| 8. | If a prompt for a firmware update displays after the software restarts, proceed with the update. |
The instrument displays a black screen during firmware updates. When the update finishes, a completion message displays.
Power cycle the instrument after any firmware update. Refer to Power Cycle the Instrument.
Canceling an update is not possible after installation begins. You can only cancel an update during download.
Install a Manual Software Update
| 1. | Log into ilmnadmin. |
| 2. | Make sure that there are no sequencing runs or on-instrument secondary analysis in progress. |
| 3. | When a software update is available, download the suite installer (*.tar.gz) from the NextSeq 1000/2000 Sequencing System support page. Save the installer to a local or portable drive. |
| 4. | If you saved the installer to a portable drive, plug the drive into a USB 3.0 port and copy the installer to the instrument. |
USB 3.0 ports are located on both the side and back of the instrument.
| 5. | In the control software, select Software Update from the control software menu. |
| 6. | Select Choose... to navigate to the installer. |
| 7. | Select Update Now to start installation. |
The control software displays a busy indicator during installation. When the installation completes, an installation confirmation message displays.
| 8. | Close the confirmation message. |
The control software automatically restarts.
| 9. | If a prompt for a firmware update displays after the software restarts, proceed with the update. |
The instrument displays a black screen during firmware updates. When the update finishes, a completion message displays.
